Unused Content
There is an unused sprite of the Muscle Doll's eyes displaying a red color. In Rhythm Heaven Fever Cast, the doll's eyes flash red as it bobs to the music, but this detail is never seen during the actual game.

Unused Content
In "pajama.zlib/layout.msbt", there is an entry labeled "prologue_rvlMuscle3_T_2" containing the text "2". If used, it would produce the name (マッスル人形2?, Muscle Ningyou 2), the same name it had in Minna no Rhythm Tengoku. Due to the presence of a short version, this was changed to マッスル人形 チャンピオン (Muscle Ningyou Champion?, Muscle Doll Champion) instead.
In Rhythm Heaven Fever, punching the sandbag was accompanied by a red hit spark. In Rhythm Heaven Megamix, this hitspark is larger and has an orange inner section. The smaller full-red hitspark still remains in the game's textures, however.

In Rhythm Heaven Fever, during the next-to-last section of Figure Fighter 2, the screen would flash in various colors. This detail isn't present in Figure Fighter 3 in Rhythm Heaven Megamix, as the screen only flashes white. The code to select different colors is still present and in use, and is also present in Final Remix, however each flash is still only white. Interestingly, trying to use the differently colored flashes in other versions in Rhythm Heaven Fever would also produce white flashes only, suggesting the removal of multi-colored flashes was unintentional.
